FROM THE APP STORE:
If the app is a signed app from the app store; open iTunes > File > Add File to Library > browse to your .ipa file, select it > drop down 'Music' box select Apps to view your file.
Connect your device to your PC, close the transfer photo window if it opens, it should now auto sync any apps you have in iTunes to your device, provided that you have it set to install apps:
Settings > iTunes & App Store > Automatic Downloads Apps; slide this option to On. If that didn't work press the Sync button (bottom right).
HOW TO INSTALL SIGNED APPS TO YOUR DEVICE WITHOUT iTUNES OR JAILBREAKING:

CopyTrans Manager can be a replacement for iTunes. It is free, portable and can be used without jailbreaking; it will then only install genuine signed apps and ones that are assigned to work on your device, including paid apps; you'll need the correct Apple ID that purchased that app.
NOTES:
1. To download only CopyTrans Manager (free) and not the whole suite (not free) go HERE, under 'CopyTrans Manager' click Downloads, select zip to have the portable version.
2. If you did download the suite:
CopyTrans Suite contains the free CopyTrans Manager.
It installs here:
%AppData%\WindSolutions\*
('%AppData%\'is generally
C:\Documents and Settings\Administrator\Application Data or
C:\Users\UsersName\AppData\Roaming)
Upon un-installing it doesn't remove that path or some files; you can safely delete WindSolutions and all nested.
To Install An App:
Close iTunes if you have it open.
Plug your device into your PC and unlock it.
Launch CopyTrans Manager.
1. Left pane click Applications.
2. Top right click on + icon, browse to your .ipa file, select it, OK.
3. You'll now see it in the list in the main window. Click Update arrow icon top left.
HOW TO INSTALL AN APP NOT FROM THE APP STORE:

1. You'll need to install on your device from Cydia AppSync "allows you to sync and install cracked iOS applications". To do this you need to add a repository to the Sources list: http://repocydia.com or the one by Jun (I'm using) on repo cydia.iphonecake.com:
Launch Cydia > Sources > Edit > Add > repocydia.com > Add Source > If you have a prompt tap 'Add Anyway' > Return to Cydia.
2. Cydia tap Search > type in: AppSync > select the correct version for you iOS, install it then reboot your device.
3. Then you can use iTunes to install it as normal: File > Add File to Library > select the file > then left pane click on your device's name > main window click on the Apps button. Under Apps scroll down to confirm the app you added is listed. Click Sync button (bottom right).
If an app doesn't install and or crashes it could be that it isn't suitable for your device or if you were naughty and installed a cracked app; the crack could be bad.
OR
Use i-FunBox, free (main window has ads) and portable (download zip) for Mac or Win, "App Installer & File Manager for iPhone, iPad and iPod Touch".
Click the button 'Install App' middle top screen to select an app and have it installed. That simple :).
NOTES:
1. If using i-FunBox or iPhoneBrowser and it states your device isn't jailbroken, when it is; install 'afc2add' by NetMage, free on Cydia, "for USB browsing of filesystem". You'll need to reboot your device.
2. If after installing AppSync your stock apps such as Safari crash; read here.
3. i-FunBox 2014 version (beta) isn't as user friendly or as straight forward. It inserts many entries into the registry and on Startup. I still like v1.99 best.
4. If you don't let i-FunBox access Internet it won't load your device.
HOW TO DOWNLOAD ANY FILE IN SAFARI:

1. First install iFile by Carsten Heinelt; free version with basic features on Cydia, or use DropBox or OneDrive (fomerly known as SkyDrive) to save the files to. I'll use iFile for this.
2. Install 'Safari Download Enabler' by lordscotland free on Cydia. Read on its description how to use, or here. There won't be any icon or Settings for it.
3. Restart Safari, then tap and hold on a file's link that you want to download. This will open a menu, select 'Download Linked File'.
4. Tap and hold the Bookmark icon to view the downloaded files.
5. Tap on a file and select from the menu your action.
Safari downloads will be saved to /private/var/mobile/Documents
HOW TO INSTALL A .DEB FILE:

The easiest method to install a *.deb file is to use iFile's installer:
1. Install iFile by Carsten Heinelt, free version with basic features (full version $4.00), on Cydia.
2. Download the .deb file, as shown above for Safari, or transfer it to your device to for example here:
/private/var/mobile/Documents
3. Launch iFile and navigate to your file, tap on the *.deb file and select 'Installer'.
4. After installing x app a respring might be needed.
To do it on a console:
SSH into your device, change directory to location of the .deb file, su (change to user root), install it, respring, exit root, exit:
cd Documents
su
dpkg -i filename.deb
killall SpringBoard
exit
exit

You'll need to have an e-mail account setup if you want to export a list of the details.
To create a list of installed apps tap Action > Export > then enter an e-mail address if you want to e-mail it. If you want to save the list locally tap Cancel > Save to Drafts. You'll then find it in your Mail box Drafts.
Tip: To quickly access your Drafts tap and hold on the Compose icon.
NOTES:
1. It will attempt to access your Contacts, UDID and Network (according to PMP).
2. The latest version runs in landscape mode but it doesn't utilize the entire screen in an iPad.
HOW TO BACKUP AND RESTORE ALL CYDIA INSTALLED APPS:

All of this information is from here; read it first. This is what I do and merely for my own notes. This method doesn't actually back up any apps but makes a list that Cydia installer can use to reinstall all listed. Do not restore Cydia apps with this method if doing a major OS upgrade as many packages might not be compatible.
1. Backup your Cydia Sources list 'cydia.list' to your PC:
/private/etc/apt/sources.list.d/cydia.list
2. Install 'APT 0.6 Transitional' by Jay Freeman (saurik), free on Cydia.
3. SSH to your device and type in, user mobile account:
dpkg --get-selections> cydia-appsThis creates a list named 'cydia-apps' in the directory you are in. Back it up to your PC also:
/private/var/mobile/cydia-apps
4. These two files will be used to restore.
Both are text based; you can view them in any text reader.
To restore on your jailbroken device with OpenSSH installed:
1. Copy to your device the two files you saved above to the same original location on your device.
2. Install again APT 0.6 Transitional
3. SSH to your device and run:
su
apt-get update
dpkg --set-selections < cydia-apps
apt-get -y dselect-upgrade
